I wouldn’t depend on a program to optimize your website. If you are using WordPress there are some plugins that can HELP you optimize your site, but even then I wouldn’t depend on it. The best way to optimize your site is do a lot of reading on up to date information sites, or hire a real human being to look at your site.
And yes, there are programs and services that Google might penalize you for. Do a search for "black hat SEO" for ways that people try to "trick" Google. These tricks only work for a short time and then end up getting your website pulled form the listings.
THe answer above gave a pretty good description of the usefulness of SEO.

Search engine optimization (SEO) is the process of increasing quality visitors traffic to a web site from search engines (google, yahoo, bing etc) and other internet sites.
It is the active practice of optimizing a web site by improving internal and external aspects in order to increase the traffic the site receives from search engines.
SEO process helps getting a website to work better with search engines.
It helps your website to improve traffic using natural / organic /unpaid search results. SEO is the continuous process and the traffic improvement happens over the period.
For quicker results, many websites do search engine marketing (SEM) which deals with paid methods like PPC (pay per click) available in the form of sponsored links from major search engines.
SEO targets different types of search (web search, image search, forum search, blog search, video search).

Some professionals in Search Engine Optimization said that if you want to have an improved position in Yahoo, MSN and Google, you would better make these sites as your directories for advertising your web; Yahoo! Directory, MSN Directory and Google Directory. This theory is may be old-fashioned. But yet, it still works and can make your link popular and not automatically the large reason in listing on the SERP.

I’ve been marketing my web sites for a long time and have learned on very important thing. It takes a whole lot of work to get your site ranked where people can find it. You have to post your back link in hundreds of different places in order for the search engines to smile upon you favorably. It takes a huge amount of time to do that. BUT….. I ran into this opportunity the other day, (a good friend sent me the link) and see it as the best thing to come along for search engine optimization in a very long time. Right now they are looking for people to help beta test the idea in exchange for free membership. They are legit and definitely worth signing up with. GOOD LUCK!

Search Engine Optimization is essentially is a process you go about in order to increase your rankings in search results in order to build your website presence and increase the number of visitors to your sites through the search engines.
I would recommend reading a few blogs and their respective articles to increase your knowledge on the subject.

And participate in a few forums

There are tools out there that will help but I would not recommend any that automate processes for you as those are likely to have negative long term effects on you websites. And don’t waste your time looking for a tool that will put you in the top 10 spot on a Google search term because none exist that will not get your site removed from Google altogether.
You will need to spend time writing content for your sites and building quality inbound links to your sites in order to reach the top spots and stay there.
